I realized that all cases where I was having problems with openings in walls included doors that started at height 0. I went back through my diagrams and changed all openings so that they didn't hit the edge of the object and I no longer have any problems.
This is the same problem that we have with 3d boolean differences, if two objects that you are trying to combine had coplaner faces, bad things happen.
